He married Elizabeth Irene Clarkson, daughter of Joseph Arthur Clarkson and Sarah Elizabeth Hall, on 19 May 1943 at Rossville, Walker County, Georgia. Francis Elwin Manning died on 24 July 1977 at Veterans Administration Hospital, Walla Walla, Walla Walla County, Washington, at age 67. He was buried at Pataha Flat Cemetery, Pomeroy, Garfield County, Washington.
